31 Online Analysis Tools Facilitate the Intelligent Design Of Oligos
Integrated DNA Technologies (IDT) provides a number of free oligo design and analysis tools via its online SciTools suite. These software applications determine the properties of any oligo sequence entered, as well as mediating the intelligent design of assay conditions, all at the click of a button. The suite is easy to use and makes it simple to add each optimised oligo to an ongoing order list ready for purchase. The SciTools suite includes IDT’s customised ‘OligoAnalyser’, ‘PrimerQuest’ and ‘RealTime PCR’ design tools, as well as a dilution calculator, a resuspension calculator and an application for analysing oligonucleotide secondary structures.
IDT’s OligoAnalyser calculates the physical properties of any DNA or RNA sequence, including those containing methylated, locked and phosphorylated bases. The tool provides important information for reaction optimisation such as oligo melting temperature range, GC content, length, molecular weight, optical density and extinction coefficient. In addition, users can easily utilise mFold to investigate the existence of reaction-inhibiting secondary structures. To avoid potential off-target effects and explore oligo specificity, each sequence can be directly compared with all known nucleotide sequences using a link to the NCBI BLAST database.
For PCR and qPCR assay planning, SciTools offers two specialised analysis options. PrimerQuest lets the user specify the stretch of sequence to be amplified, along with the desired reaction conditions and the positional sequence constraints the primers need to operate under. The program then identifies primer pairs optimised to these specifications, favoring those pairs that reduce the chances of unwanted primer- dimer formation. For users of IDT’s PrimeTime qPCR System, SciTools includes a highly flexible RealTime PCR design tool, specifically developed to simplify the design of qPCR experiments. Users provide a specific gene sequence or reference database accession number and the system automatically generates several optimised primer sets and probe sequences, spanning different exons where possible. As with all sequences analysed using SciTools, a chosen selection of oligos can be quickly and simply transferred to an order list ready for purchase.

Thermo Fisher Scientific, Inc recently announced that Eastman Chemical Company, a large global manufacturer of chemicals, fibers and plastics, has expanded its deployment of Thermo Scientific SampleManager LIMS, which it has used since 2000 in its manufacturing quality control laboratories, to its Corporate Technology Analytical Laboratories. For the implementation, Eastman Chemical Company chose an enterprise level solution set, which enables the LIMS to be fully integrated with the laboratory's instruments and with other proprietary databases and ERP (enterprise resource planning) systems across the organisation. Eastman Chemical Company manufactures chemicals, fibers and plastics materials used by its customers to make common consumer products. The company is the first manufacturer in the U.S. to develop and commercialise technology that derives chemicals from coal rather than petroleum. With 2010 sales revenue of $5.8 billion, the company has 13 major manufacturing facilities around the world.
Eastman Chemical Company selected Thermo Scientific SampleManager LIMS for its ability to operate a certified interface with SAP, and the system has integrated seamlessly with it since implementation. Based on the successful deployment of SampleManager LIMS at its quality control laboratories across 13 sites in eight countries, Eastman Chemical extended the LIMS implementation to its Corporate Technology Analytical Laboratories, located at its Tennessee headquarters.
“The Technology division selected Thermo Scientific SampleManager because it was easy to use and could be easily configured and managed in-house at Eastman Chemical,” said James Watson, Systems Analyst at Eastman Chemical Company. “We have reduced costs by eliminating paper reports, working electronically and involving sample submitters in the process by giving them access to results in real-time. LIMS standardisation is the solution required in today’s high throughput analytical laboratories.”
To achieve optimal quality control, Eastman Chemical needed a coherent strategy that would integrate data between the LIMS, ERP multiple instruments and ELNs (electronic laboratory notebooks) across the enterprise. “The overall integration of our connected informatics solutions provides a seamless and secure quality control environment at Eastman Chemical Company,” added James Watson.

Keller AG für Druckmesstechnik has now developed a universal, energy-optimised radio module with integrated data logger. The GSM-2 remote data transmission unit and the free PC software allow you to conveniently observe levels, measurements and trends and monitor limits from the comfort of your office. This applies to groundwater levels, waste water levels and the filling levels of mobile tanks on vehicles. However, it also applies to completely different measurements from appropriate sensors with suitable output signals.
The cylindrical design of the GSM-2 with a diameter of just 48 mm has been chosen so that the data logger, which ‘self-dials’ in accordance with user requirements, can simply be placed in the top of a normal 2-inch diameter sounding pipe that is used in groundwater measuring equipment. Installation takes a matter of seconds. The housing is designed to withstand condensation and being under water for short periods. The GSM antenna is covered with a lockable covering cap made from solid plastic. The data logger is therefore protected from theft and vandalism when level measurements are being taken outdoors.
Equipped with energy-efficient electronics and a robust lithium battery (3.9 V/32 Ah), the logger can send the results of 24 measurements to a PC at headquarters for up to 10 years by e- mail, or transfer them to a mobile phone via SMS. The maximum measuring speed is 1 measurement per minute. Two voltage inputs (0 - 2.5 V), 2 digital inputs, a BUS interface (RS 485) for operating up to 5 level sensors or optionally the SDI12 interface for water analysis units make the GSM-2 data logger a universal data acquisition module for wide area measuring networks.
An air pressure sensor and a temperature sensor are already integrated in the GSM-2, especially for taking level measurements using pressure sensors with long-term stability such as the Keller 30 series. The actual sensor no longer has to be connected to the ambient air via a capillary tube in the supply cable. The measuring accuracies that can be achieved from the difference between the probe signal and the air pressure signal are within the range of a few millimetres.
