21 Precise and Accurate Measurement of Target Copy Number
Fluidigm Europe has announced a new technical report that describes experimentation on a normal human genomic DNA sample using a prototype 200k Digital Array Chip on a modified BioMark™ System.
Fluidigm's commercial Digital Array chips provide a flexible and robust platform to perform digital PCR and have been used in sample quantitation, rare mutation detection, haplotyping, and copy number variation studies. The new 200k chip prototype is more powerful and enables an even more precise and accurate measurement of target copy number.
Two forms of commercial Digital Array chips are currently available, which have configurations known as 12.765 and 48.770 (with 9,180 and 36,960 reaction chambers each). In this new report the authors show a prototype 200,000 chamber version of the Fluidigm Digital Array chip and demonstrate that the experimental process is further simplified and the copy numbers of two single copy genes (RnaseP and RPP30) can be measured at a much greater accuracy.
The BioMark HD system is the latest and most advanced real-time PCR system developed by Fluidigm. The system provides you with the ability to use a wide variety of sample types, multiple chemistry choices, and an industry leading degree of flexibility. The system offers unparalleled throughput for real-time PCR and digital PCR, integrating thermal cycling and fluorescence detection on Integrated Fluidic Circuits (IFCs). The BioMark system used for the 200k chip experiments was modified by the addition of a higher resolution CCD camera.

Expanded Custom Target Enrichment Kit Coverage
Agilent Technologies, Inc announced the availability of custom kits for its SureSelect XT target enrichment system that can capture up to 34 Mb of genomic regions of interest for next- generation sequencing (NGS).
This fivefold increase in coverage from previous custom kits enables researchers to expand the breadth of research beyond the human exome to sequence large regions of interest in animals, micro-organisms, plants, and other organisms where commercial predefined content or catalogue target enrichment kits are not available.
Researchers can now begin their studies with large catalogue captures or large custom captures up to 34 Mb and discover SNPs, insertions/deletions and copy number variations by casting a wide net. They can then design focused custom enrichment libraries for follow-up across many samples. Agilent provides eArray, the online target enrichment and microarray design tool, enabling customers to design and order SureSelect XT custom target enrichment kits in quantities ranging from 10 to 5,000 reactions, in formats for all major NGS platforms.
Kit for Genome-wide Profiling of DNA-Protein Interactions
EMD Millipore announced the launch of the Magna ChIP-Seq preparation kit designed to simplify genome-wide profiling of DNA- protein interactions by chromatin immunoprecipitation and next generation sequencing (ChIP-Seq). “Genome-wide mapping of DNA-protein interactions using ChIP-Seq is indispensible for many gene regulation studies but the techniques can be challenging,” noted John Rosenfeld, PhD, Manager, Chromatin Biology Group, EMD Millipore. “With the all-in-one Magna ChIP-Seq kit, this process is now simplified, enabling both experienced and new labs to more effectively leverage this powerful technique.”
In contrast to other products that support only part of the ChIP-Seq workflow, the Magna ChIP-Seq kit is a complete solution that provides a set of validated reagents for both chromatin immunoprecipitation and next generation library construction. These reagents, in combination with a detailed protocol and quality control guidelines, simplify the ChIP-Seq process to allow researchers to map interactions of histones, transcription factors, and other chromatin associated proteins on a genome-wide scale.
As successful immunoprecipitation is critical to construction of the sequencing library, the kit includes positive and negative control antibodies and a set of PCR primers that can be used as in-process controls or to verify technique. The kit has been used to construct ChIP-Seq libraries from as little as 1 ng of purified ChIP DNA, meaning that DNA segments associated with low abundance proteins can be sequenced.

“The combination of Agilent’s custom long oligo manufacturing capabilities and eArray puts complete flexibility and customisation of NGS target enrichment into researchers’ hands,” said Fred P. Ernani, PhD, Agilent Director of Marketing, SureSelect platform. “They can now come to Agilent for custom kits to capture regions of interest smaller than 200 Kb to more than 34 Mb, appropriate for just about any study size.”
SureSelect and eArray will continue to facilitate fast design iterations as more sequencing results become available. SureSelect XT users now have a full range of library design options – from ready-to-use catalogue kits, to hybrid designs that mix catalog and custom content, to completely custom designs.
SureSelect XT products in DNA target enrichment and RNA target enrichment make it the most comprehensive platform for targeted next-generation sequencing. Continued development of custom kits has enabled captures of over 60 megabases for early access customers.

Pluripotent Stem Cell Line Assessment qPCR Kit
Amsbio has announced the launch of the PluriPCR™ Kit, a new benchmark to revolutionie the definition of stem cell pluripotency.
The PluriPCR kit has been designed as a quantitative, easy to use, and reliable assay of five genes strongly specific to pluripotency. These genes: Oct-3/4, Nanog, DNMT3b, Dppa4, and Rex1 are expressed by human embryonic stem cells (hESC) and induced pluripotent stem cells (iPSC); all are sharply down- regulated during differentiation.
For the first time ever stem cell scientists are now able to accurately and unambiguously define the pluripotency of a cell line using the PluriPCR Kit. Both simple and easy to use with existing real time quantitative PCR equipment. PluriPCR uses five key genes, in combination with a unique normaliation method, which gives a reliable and quantitative readout for the pluripotency of a cell line. This kit is ideally suited for all aspects of pluripotent stem cell research - measure if culture conditions are resulting in the loss of pluripotency, to assess successful nuclear reprogramming of iPS cells and even as a release assay in the manufacture and clinical development of pluripotent stem cells.
The PluriPCR kit is fully optimied for routine quality control using either two-step or one-step Real-time Quantitative PCR (qRT-PCR) methods. The assay kit combines multiple pluripotency and housekeeping markers and an analysis tool to assess the pluripotency of your cell line. The resultant PluriPCR Index is a simple method to understand if your pluripotent stem cells are differentiating.
